No!

I am curious: how did you estabish that it pauses after line
XCRYSDEN_SCRATCH=/home/mahmoud_payami/xcrys_tmp ???

Now, I got it. I probably know what you mean. It pauses after xcrysden
prints the "XCRYSDEN_SCRATCH=/home/mahmoud_payami/xcrys_tmp" to the
terminal, right? (hence you we referring to printout, I was thinking in
terms of source code).

Please follow my previous suggestion and run xcrysden as:

xcrysden -T >& log

and send me the log file.

Here is another suggestion; execute:

$XCRYSDEN_TOPDIR/bin/xcrys

[a small window should appear + a "%" prompt on the terminal (to exit
type "exit")] Does it pause?
