[xcrysden] cannot start XCRYSDEN

which indicates that XCRYSDEN_TOPDIR is still defined and points to the
wrong place. Try the following:

unset XCRYSDEN_TOPDIR
./xcrysden

(note that you downloaded the source package, which should be compiled)
